Hmm. Here's a question, though. If Theon was all, "Coat their heads in tar and put them on spikes over the gates, so it looks like I killed my foster-brothers" ... would he have found sacrificial Bran-and-Rickon substitutes for display even if he had found the boys? I mean, consider: at that point he was invested in showing Greyjoy loyalty to get a stronger claim to the Seastone Chair (mostly 'cos Asha was pissing him off) and trying to make up for his not having paid the iron price for his jewellery etc. He would have had to do something pretty impressive to make up for that, and potentially screwing up the Stark line of succession would have been a good thing to do. But if he was morally opposed to killing kids he grew up with, then all he'd have to do is put decoy heads up and lock the actual Stark kids up someplace (very Tower of London), still look like an iron-blooded Greyjoy and not do anything he considers really immoral.
Added bonus? If it hadn't all gone wrong for the Starks and Robb had marched up with an army of Northmen to take Winterfell back from the under-strength Greyjoy forces, Theon could have secured a peacable surrender by handing over the alive and unharmed Bran and Rickon, declare loyalty to the Stark and pretend it was all a big plot on Theon's part to sneakily have Greyjoy strength protect Winterfell while the Stark forces conquered in the name of the King in the North.
